How can I calculate the cost of JR for the following itinerary?
Narita to Tokyo, Tokyo to Osaka, Osaka to Hiroshima, Hiroshima back to Osaka, Osaka to Kyoto, Kyoto to Hakone, Hakone to Tokyo and Tokyo back to Narita?

Hi,
The simple way would be to use a rail calculator. For more exact data, there is Hyperdia. Note however that Hakone is bit vague - if you mean go visit Hakone, you can't go there by a JR train. If you want to see the whole area, then go as far as Odawara, then get a Hakone Free Pass.
Please note that the name for the Osaka bullet train station is Shin-Osaka.
