From Mito to Kyoto, I recommend going to Ueno in Tokyo by Super Hitachi express, transfer to Tokyo, and then travel to the shinkansen network for the journey down to Kyoto. Here's a sample itinerary for you.

I looked at that itinerary. It is very good for my visit.
One thing i am little confused. In there it shows Fare+Seat Fare

If I wish to use JR Rail Pass (7 Day) what are the things that Pass cover?
I mean , Do I have to pay Seat fare separately
