For your itinerary it would not be cost effective to get the rail pass, unless you substantially added to your travel plans, such as spending a night in Hiroshima or Takayama. You can take the bullet train (shinkansen) to travel, just not the fastest version of it (Nozomi). The time from Kyoto to Tokyo is a little over 2½ hours.
Since you are already seeing Tokyo, you can largely skip Osaka during the day. After the temples of Kyoto close down around 5PM, you can zip over to Osaka for the evening. At night the city comes alive and has some great places to see, such as Dotonbori, plus the night views from the Umeda Sky Bldg, and Abeno Harukas Bldg are wonderful. Instead consider visiting Nara for a day.

we can take the bullet train shinkansen to travel from kyoto to Tokyo ~2.5 hrs. It is free with using the jr pass. Do we need to book seats for us in advanced. and how much and how for the seat booking?

You do not need to book seats in advance. But if you want to, you can do it for free at a JR station office if you have the Pass. For the timetable, you can check them on Hyperdia.
