To and from Hakone

Hi there,

The Shinkansen station for Hakone is called Odawara. To get there from Takayama, take the Wide View Hida Express to Nagoya station and from there a Shinkansen train to Odawara. The route is fully covered with the JR Pass, though you will need additional travel within Hakone. You can take a Shinkansen from Odawara to Tokyo station and then a local train from there to Shinjuku.

For Kanazawa - Shirakawa-go - Takayama, take an express bus. They depart from Kanazawa station but are not covered by the JR Pass.
