suggest from haneda to kyoto

At that time the last monorail back into Tokyo/Hamamatsucho leaves Haneda at 12:07am. It will be possible to clear customs I think but you will need to make sure you keep an eye on the clock. As the Japan Rail Pass exchange office will be closed you'll need to pay for this journey, however it will not be expensive (think ¥200-500 range).

If you have a look at this map you can see that Haneda is very close to Tokyo and very close to south Tokyo. I recommend you use a taxi service to get to the area around Shinagawa in Tokyo, or even get a taxi from Haneda directly to your hotel (¥4000-¥8000).

The next trains will be from 5:13am in the morning. If you think you'd prefer to go for this option, there are a variety of hotels in the Ota area nearby for you to choose from.
