All your travel is relatively close to each other and you would not spend a lot on transport, compared to going further, like to Osaka. I would advise buying normal rail tickets for your travel and maybe use a Hakone Free Pass to explore Hakone.

The national rail company in Japan is just called "Japan Rail" or JR in short.

For travel times, I recommend learning to plan with Hyperdia this way you can find any route/timetable and more. It's a great tool for planning with the JR Pass. We also have a useful interactive map with all JR lines included.
