The best-paid option is to go for pocket wifi in Japan.

JR East does offer free wifi on many of its stations, especially in greater Tokyo. There's also free Wifi in the Tokyo Metro stations.

Trains is a different story, there's wifi available between Tokyo - Nagoya but you need a paid subscription and it is only available in Japanese.

I would look into sighting up for the Wi2 service in Japan, which is available at many places / station and allows for unlimited data for 380yen/month and the first month is free, you can cancel anytime.
