We will be travelling to Japan late June and we would like to go from Tokyo to Osaka on a Nozomi. We will stay 7days and mostly spend our time in Tokyo.

Hi there,
The JR Pass unfortunately can't be used on the Nozomi, with the JR Pass you can use the Hikari and Kodama trains instead. These trains travel the exact same route as the Nozomi but make a couple more stops on the way. Even so, there is only a slight different in travel time. For the full route Tokyo - Osaka this is around 20 minutes.
You can't use they JR Pass on metro lines as these are part of different companies, however you can use local JR lines to travel to most places in Tokyo, Osaka and Yokoyama. For instance the Yokohama baseball stadium is easily reached from the JR Kannai Station. You can travel there by taking a train to Yokohama station and transfer there to the
JR Keihin-Tohoku/Negishi Line Local, it is only 5 minutes by train from Yokohama station.

You can buy Nozomi tickets (like any other tickets) at any manned JR counter at any JR station.
Metro tickets can be bought from any ticket machine at any metro station. Here's a short Youtube movie showing the process.

Yes and no, you can buy tickets online via [this website] but it is only available in Japanese.
I would recommend buying the tickets at Narita Airport if you wish to make a reservation in advance.
Don't worry about trains selling out though, as this rarely happens and trains depart very frequently.
For Tokyo, I would recommend buying an all day metro pass.
The [Suica + Ne'x] package is really great for train to and from Narita Airport and comes with a handy prepaid card, which you can use to travel around in Tokyo and other parts of Japan.
