Hi David,
I'm afraid the Tokyo metro is not run by Japan Rail, so you are not able to use the JR Pass to travel on it. You can however use the JR Pass to travel freely on the Japan Rail network, which in Tokyo means the Circular JR Yamanote line and the traversing Chuo line.
