I arrive at Haneda airport at 10pm at night, and have already ordered a a japan rail voucher online.
How do I exchange this for the pass at that time? What is the best way to get to Tokyo towers at this time?
How can I tell which subways allow use of the JR pass?
Which train station do I go to to take the Kyoto train? How do I reserve seats in advance?
Does the Kyoto train go straight to the Narita airport so I catch a flight directly? How much time would you plan for?

Hi there,
It is unfortunately not possible to activate the JR Pass so late at night. My advise would be to do so the following morning at one of these stations.
I would advising trying to use the Tokyo Monorail to get into Tokyo and use the Yamanote line to get into the city. The mono rails stops service at 12 midnight, then you can use a night bus from Haneda airport into the city or a taxi.
The JR Pass covers the full trip on the Shinkansen from Tokyo station to Kyoto station and also from Kyoto - Narita Airport. This last one takes a little over 4 hours and you should reserve at least 5, in case of delays. To get from Kyoto - Narita first take the Shinkansen from Kyoto station back to Tokyo station and from there the Narita Express to Narita Airport.
The subway is not included in the JR Pass.

Yes there is! The Hikari takes 160 minutes (2h20m).
