i will arrive at 8:30 pm in 12/oct/2013 to Narita airport terminal 2 ,and my hotel in Shinjuku city , there is a jr train to Shinjuku at that time ? also the information desk will open at the same time of arrival ?

Hi there!
You can exchange your JR Pass at Narita Airport until 21:45. Which should be more than enough time to clear customs and head for your train.
Here's a couple of example routes of how to get to Shinjuku after 9.30 P.M.
