Does Japan Rail Pass work on this travel route

Yes the JR Pass will cover all rail travel in this route.

The Ferry between Uno and Naoshima is not included.

I did the math and it seems like the 7 day pass (yes, we are doing this all in 7 days) will be a cost savings v. buy separate tickets. Do you agree? Nagoya to Kyoto: 5800, Kyoto to Okayama: 7850, Okayama to Uno: 1100, Uno to Hiroshima: 7080, Hiroshima to Nagoya: 14030= 35860. That's $301.61 v $245 for 7 day pass.
