We have 7 day JR rail passes. Can we purchase/pick up all of our train passes when we first arrive in Tokyo? Or will we need to continually book and rebook?

Hello there,
It is possible to buy/reserve your tickets once you are in Japan. You could do so directly at the Airport if you wish. It is also possible to make your seat reservations just before you board the train.
Note that the JR Pass voucher will be shipped to you and can't be picked up in Japan.
