Hi! I'm traveling from Tokyo to Kyoto on 2/7/17, then to Naoshima on 2/9/17, and then to Osaka on 2/10/17 - would I be able to use the JR pass for all of those locations and how frequently do the trains to each location run?

Hi there,
I recommend learning to plan with Hyperdia. This way you can find out if a route is covered by the JR Pass (Spoiler, they are all covered) and when the best train connections are.
Do note that the ferry from either Takamatsu or Uno to Naoshima is not included in the JR Pass.
