Hi there,

The route is as follows take the Narita Express from Narita airport to Shinagawa or Tokyo stations and from there use the Hikari Shinkansen to Kyoto.

There is not that much of a difference between Shinagawa and Tokyo, sometimes Shinagawa station can be faster. At the same time Tokyo is the starting point for the Tokaido Shinkansen and you may have a bit more time to board the train.
