Hi there,
Definitely easier from Tokyo! Going from Kyoto is pretty hard and takes 5+ hours and involves many transfers along the way. Usually I recommend doing Kawaguchiko as a day trip from Tokyo and not to travel on from Kawaguchiko to Kyoto.
