With the JR-Pass you could make the following savings.
Osaka --> Tokyo ¥ 13,950
Tokyo Odawara return, for Hakone ¥ 7,680
Tokyo Kamakura return ¥ 1,780
Tokyo --> Nikko ¥ 5,630
Nikko --> Nagano ¥ 10,980
Nagano --> Takayama ¥ 11,290
Takayama --> Kanazawa ¥ 4,380
Kanazawa --> Narai (for Kiso valley) ¥ 12,450
Narai --> Kyoto ¥ 9,610
Kyoto --> Osaka ¥ 540
This adds up to a total of ¥ 78,290, the 21-day JR-Pass is ¥ 57,700 so you would be able to save ¥ 20,590.
I noticed that some of the route could be better, for instance the part from Kanazawa to the Kiso valley is a long ride, consider an overnight stop in Kyoto or Nagoya for instance to limit the amount of travel on a single day.

This adds up to ¥ 32,370, If you do the above itinerary in 21 days I think you will be best of by buying normal tickets while you travel.
