Advice for Train Fares

Also, I need to take train from Nagoya Airport - Nagoya City & Nagoya City - Nagoya Airport.Please advise fares.

Can JR Pass be used too?

Here's a small list of ticket prices that you may find helpful.

Nagoya - Tokyo ¥ 10,580
Hakone (Odawars station) - Kyoto ¥ 11,750
Kyoto - Takayama ¥ 9,680
Takayama - Nagoya ¥ 5,440

For a total of ¥ 37,450 or ¥ 9,150 in savings as the 7 day JR Pass is ¥ 28,300. For this alone it is worth considering as JR Pass.

The JR Pass is valid on local JR trains around Nagoya as well, these are however only useful to a limited extend and you'll have to use to Metro or other transport methods which are not included to travel around the city. In addition travel between Nagoya city - Chubu Aiport is done via the Meitetsu railway, which also requires a normal tickets.

The route above is already good in terms of minimum travel time and efficiency. The exact travel time depend on what trains you'll travel which again depends on what time you plan to travel.
