Greetings.
We plan to Nagoya, Kansai Area, Tokyo and Hakone and not least Mt Fuji in this coming November for 14 days. In addition we would like to go Shirakawa-go from Nagoya. We are quite confused whether to buy 14 days JR pass as we noticed that JR pass is not so convenience in Nagoya and Hakone and also Shirakawa-go area. In view of this, we really hope you may advise us accordingly.

It does indeed appear that you have picked the places where the JR Pass is not always the best option.
With your entire itinerary into mind, I would advise buying normal tickets and there's are not enough travel costs for a JR Pass to help you make savings.
It does look like a very nice trip though!
