Which JR Pass should I use? When to Activate?

I recommend using a 14 day JR Pass here. You will do plenty of travel during your whole trip in Japan and the JR Pass would give you significant savings, compared to purchasing normal tickets. It would also cover travel from Sept 2 to Sept 15, basically covering your whole stay in Japan.

You can use the JR Pass Fare Calculator to find an approximate ticket cost of a single route or even your full itinerary.

The only part not covered is the bus to and from Shirakawago, you may also need other transport locally.
