If you go from Tokyo to Takayama/Shirakawago and return within a week, a 7 day JR Pass would pay off. Please note though that to go to the various smaller villages in the area (Shirakawago, Gokayama etc) you will need to pay for a bus between the places.
It's perfectly understandable why you'd want to fly to Hokkaido - it is simply to long to spend on a train going there unless you are touring your way up. If you still have some of the JR Pass left over, you could use it up there, otherwise, you might look at some Hokkaido regional passes.

Hi, thanks for your reply. But we will only be in shirakawago for one night . And 8 nights in Hokkaido . And 2 nights in Tokyo. So which pass sold will use Hokkaido pass ? Since we are there most of the time? And if I buy a jr pass can I use both traveling to shirakawago and around Hokkaido ?

Well, if you can use it for 2 days in and out of Shirakawago and 5 days in Hokkaido, then by all means do so. You can look up the info on the Hokkaido rail pass, but unless you are traveling some longer distances, it might not be worth it. You can look up normal rail fares and schedules on Hyperdia.
Please be aware also that to get from Tokyo to Takayama using the JR Pass will take about 4½ hours one way, and from there to Shirakawago by bus is another 50 minutes or so and ¥2470 yen. You can probably see Shirakawago in a couple of hours, so you can branch out to other areas as well.
