Could you please confirm that the Nationwide JR Pass covers the whole of Hokkaido, i.e. I can fly into Tokyo and take this pass into Sapporo and then take Ltd Express to Asahikawa (Ltd Express Kamui), Kushiro (Ltd Express Super Ozora), Abashiri (Ltd Express Okhotsk), Wakanai (Ltd Express Soya) etc.

Yes, all of these are covered by the Japan Rail Pass. As well as any other JR train in Hokkaido.
