Hello, i plan to buy two (2) for me & my wife a 7 day jr pass when we visit japan in november 24, we will be joining the fujisan marathon in fujikawaguchiko, we will be arriving in haneda & stay in tokyo for 1 day, then we will go to fujikawaguchiko & stay there for 2 days, after that we will go to kyoto & osaka for 3 days. Our flight out of japan is on dec. 1 at 1:30am at haneda airport, can you please give us advice on how we can use jr pass with this itinerary, thank you.

The most important part of your route is understanding access to Kawaguchiko. Part of the route between Otsuki and Kawaguchiko station is travelled on the Fujikyu railway company, which does not accept the JR Pass. A 1,140yen/one way per person is required here.
Going from Kawaguchiko to Kyoto using the JR Pass. Travel back to Otsuki station, from there you can use local JR lines to Tokyo station. At Tokyo you can board the Hikari Shinkansen to Kyoto.
