Hello Wei Ming,
In general, I would advise using a 7 day JR Pass for travel to Kyoto, Hakone and back to Tokyo. That is, if you can return to Tokyo before the JR Pass expires. This way you could make the best possible savings and cover all expensive routes using the JR Pass.
