Tokyo to Nagasaki flight for 4 nights
Train to Kumamoto for 2 nights
Kyushu Odan Bus to Mt Aso for 2 nights
Bus to Kurakowa Onsen for 1 night
Bus to Beppu for train to Okayama for 2 nights.
Train to Tokyo for 3 nights then departure

Yes, a JR Pass would be very useful if you can include the trip from Kyushu to Tokyo with this. This alone will cover nearly the price of a 7 day JR Pass.
You can also use the JR Pass to travel by train from Kumamoto to Aso, something I'd recommend as there are different cool trains on this section. Including the Aso-boy and Kyushu Odan Tokkyu train. Both are included.

Hi,
It's a bit unclear why you're choosing the bus for many of your trips. With Kurokawa there is no other public transportation option, but for Aso if you are concerned about the damage from the earthquake last year, there are substitute buses running where the tracks are still under repair. Taking a train is not an issue. But you are still unable to walk near the Aso crater, according to the latest Aso restrictions. If you like, you can see what you'll be missing though here.
Other areas near Aso are still open, however.
