My wife and I will go to Japan from 13 to September 30.
We would be in tokyo on 13 to 21 September and will visit the towns in the vicinity.
from 21 to 24 September we will be the outskirts of Mount Fuji, then we will go to Kyoto and we will be on 24 to 30 September, on September 30 will take the plane to travel to Narita airport.

It depends on how much travel you will do. A JR Pass is generally best suited for longer distances. Think of Tokyo - Kyoto. Local travel is not very pricey and buying normal tickets is there generally more economic.
