Nikko to Ryuokyo

That railway is by Yagan, not JR. You can't use your JR Pass on it.

Now we are very concerned. We were told that with our JR pass, we can take all trains except the Nozomi ones. and that from Hyperdia , we could take those trains mark in 'green' colour. The purplish colors ones are out. but now it seem that some in green colour is also not possible with JR pass.

We had bought our pass and planned a lot of routes. Now, how do we confirm that our pass is usuable for the route we planned? :(

Well first, it's unclear where you got the idea that the JR Pass covers "all trains"? It covers JR trains, but there are other railway companies that exist as well as generally they are not covered. There are a few places where you still need to pay a surcharge even while using a JR Pass - usually in the case where the train is using a non-JR track (many times, a former JR owned track that they sold off). You can see a listing of them here.

For Hyperdia, you may have one of the few areas where Hyperdia hasn't been updated or corrected. For another explanation of your route, you can read about it here Generally speaking though, Hyperdia is very accurate and reliable. Tobu is not JR however, they are a different railway company. In any case, going to Ryuokyo would only be about 550 yen.
Just to be 100% accurate though, I will ask JR East to confirm what I and other people are saying.

As I thought, that route is not covered by the JR Pass. It is a rare mistake on Hyperdia.
