I will like to check if JR pass is worth it for my 9 days trip in Japan. I will be staying in Tokyo for three days and head to Osaka for another three days and last three days back to Tokyo.

Only going Tokyo-Osaka-Tokyo would nearly cover the pass. If you used it in addition to go from/to Narita or both, or added a side trip to Himeji near Kyoto for example, or Nikko near Tokyo, or for any travel within Tokyo on the JR Yamanote line then the cost would be covered. In fact, if you did use it for Kyoto then you could make some good savings. Which leads me onto...
Since you are already seeing Tokyo, you can largely skip Osaka during the day. The real jewels in the area are Kyoto and Nara. After the temples of Kyoto close down around 5PM, you can zip over to Osaka for the evening. At night the city comes alive and has some great places to see, such as Dotonbori, plus the night views from the Umeda Sky Bldg, and Abeno Harukas Bldg are wonderful.

However, I will be there for 9 days so I couldn't use it too and fro from Narita. I intend to get both JR pass and the Narita express pass to cover for the 9 days. I will heed your advice to visit Kyoto and Nara. Hence, by traveling from Tokyo to Osaka then to Kyoto and Nara then back to Tokyo, does this cover the pass?

Hi,
Just going to Kyoto and Nara round trip each would barely make up the difference. You'd certainly feel it in convenience and also for travel in general around Tokyo on JR lines. But going to Himeji, (especially by bullet train) would pay off well - it has Japan's finest castle, and it, along with the wonderful gardens next to it make a great day trip if you have the time. Taking a day trip to Hiroshima/Miyajima would really make the pass pay off handsomely.
The Narita Express is nice and there is a discount round trip ticket for it, although if you wanted to save money there is also a cheap 1000 yen bus you could use.
