Do you think my itinerary makes sense or do I have to change it?

A 7 day JR Pass would work very well here.
Tokyo - Takayama ¥ 16,230
Takayama - Kyoto ¥ 10,260
Kyoto - Nara ¥ 560
Nara - Narita Airport ¥ 16,780
For a total of ¥ 44,380 or ¥ 15,280 in savings, as the 7 day JR Pass is ¥ 29,100. So it makes perfect sense to get one.
Your itinerary also looks great, love the idea of using the new Hokuriku Shinkansen to travel to Takayama and from there travel to Kyoto using the Hida Wide View express (and later Tokaido Shinkansen). This way you will experience some of the best rides in Japan.
