I try to do my planning with Hyperdia, of the trains that I will take with the JR PASS. I don´t know if I make it right, deselecting the options in “Search Details” :
•Airplane
•NOZOMI/MIZUHO/HAYABUSA (SHINKANSEN)
•Private Railway
Then I use Hyperdia to find the itinerary of my trip.
I want to know, if I do things right and if all the trains that shows me Hyperdia are valid for JR PASS (eg: SHINKANSEN SAKURA 559).

How to know if the train could be used with JR PASS?
Hi there,
Those are indeed to good options to deselect in Hyperdia. (Don't forget Airport Shuttle Bus). From there you all routes are covered.
For a list of non-JR routes see the bottom of this page.
The Sakura for instance is covered.
I can also let you know if you want to confirm a specific route/train.

My planning for train travel, that I choose to use the JR PASS:
- Osaka-Kagoshima
- Kagoshima- Nobeoka
- Kumamoto- Hiroshima
- Hiroshima- Kyoto
- Kyoto- Kii-Katsuura
- Kyoto- Kanazawa
- Kanazawa- Takayama
- Matsumoto- Yokohama
- Yokohama- Tokyo
- Tokyo-Haneda Airport.

Yes I can confirm that all these laces can be reached by JR Pass.
Just wondering, is there any special reason why you visit Nobeoka? It is not a place many tourists visit.

I want to visiting Nobeoka, because I would like to visit Takachiho. I think there are many bus from Nobeoka to Takachiho and then take another bus to Kumamoto.
I don´t know if it is possible visit Takachiho and then go to Kumamoto by train with JR PASS.
