Do I need to purchase ticket specifically from Kyoto to Hiroshima then Hiroshima to Tokyo even if I have the JR rail pass?
Can I make seat reservation for this trip when I purchase the pass? Or can I make the reservation a day or 2 before the actual trip?

Hi,
The JR Pass covers all those routes - there is no need to buy separate tickets at all from Kyoto. And if you want to see Miyajima, the pass covers the JR ferry there as well.
You can make seat reservations any time after activating your pass - same day or several days before.
If you're spending a lot of time in the area, the Kosanji Temple in Onomichi is an extraordinary place to see, as well as Okunoshima (Bunny Island) where you can get mobbed by a thousand rabbits, as well as Iwakuni for its beautiful historic bridge and castle.

You can see regular fares, routes and schedules on Hyperdia.
Under "More Options", be sure to uncheck the Nozomi box since you can't ride that train using the pass.
