Hi there,
This is an easy choice and one that will give you over 20,000yen in savings. Go for the 7 day JR Pass, the pass itself is almost the same price as a normal return ticket Tokyo - Osaka using the Shinkansen. From there any additional travel is what you can save. For instance travel to Hiroshima from Osaka alone is 10,030 /one way.

Will I still be able to use the pass travelling back to Tokyo on 6 July or will it have expired if I activate it on 29 June. I did wonder if it would be better to get a 14 day pas as I could use it for any day trips from Tokyo.
Also what is the cost of the train from the airport in to Tokyo

There's enough travel in your itinerary for a 14 day JR Pass to pay off, however I think it would be more economic to use a 7 day JR Pass and buy local tickets for Tokyo. This because local travel is not very pricey. That is different though if you also plan to make a couple of day trips from Tokyo, to Nikko for instance. Then I would go for the 14 day JR Pass.
If you go for a 7 day JR Pass then 30th June - 6th of July is the best time to use it.
A one way ticket Tokyo - Narita Airport is about 3000yen with the Narita Express or starting at 1,200yen using local trains.
