Can I use the JR pass to travel by rail from Tokyo to Kyoto, stay 4 days travel to Hakuba for 7 days then back to Tokyo?

Yes the JR Pass covers this route. However I must say that it would be cheaper to just buy normal tickets for this route that buy a JR Pass. Basically you have to use the JR Pass every couple of days, by staying 7 days in Hakuba, you would not make good use of one.

When I checked the price of each trip on Hyperdia-Tokyo-Kyoto-Hiroshima-Kyoto -Hakuba-Tokyo it cost $682 Aus or 59,440yen. Would a 14 day pass be the better option ?
If you include, Hiroshima then Yes! A 14 day JR Pass is 46,390yen. Did you update the itinerary?
