Day 8) Explore Kyoto
Day 9) Explore Nara
Day 10) Explore Kyoto
Day 11) Explore Kyoto
Day 12) Kyoto > Tokyo
Day 13) Explore Tokyo
Day 14) Tokyo > Hakone (stay in a ryokan)
Day 15) Hakone > Tokyo
Day 16) Tokyo > Narita Airport

Hi there,
I think a 7 day JR Pass would be the best option when used from day 6 to 12. Consider going early to Nikko on day 6 instead of day 5 to get the best possible value out of the rail pass.
Then for travel in Hakone, you could look at using a Hakone Free Pass.
