itinerary help...buy 7 days and pay seperate on others?

I will be flying into haneda airport at 11:00 p.m. and will be staying in Shinagawa. My trip is is 8 nights and 9 days.
Could you please tell me if theres a way that I could get the 7 day pass and pay for the extra 2 days? If so, which days should I pay for, so I don't spend too much on travel. Also, it's my first visit, so any suggestions will be helpful. Thank you!

My itinerary:

Wed: fly into Haneda at 11 pm. and check into Shinagawa hotel
Thurs: Disney Sea
Fri: Shibuya, Harajuku, and Shinjuku
Sat: open
Sun: Minato and maybe Yokohama
Mon: Hakone and Fujikyu
overnight
Tues: Fujikyu to Shinagawa
Wed: Chuo/Koto, Miraikan museum, Tsukiji Fish Market
Thur: Tokyo Disney
Fri: fly out at 11pm from Haneda

Hi there,

Your itinerary looks nice and I think it's a great way to get a taste of Japan.

Most of your travel is close to Tokyo and relatively local. This means that travel costs won't be that high and I would advise just buying tickets as you travel. The JR Pass would be a great if you made a trip to Kyoto or Hiroshima.

To make travel a bit more easy, consider buying a Suica card. This is a prepaid travel card, which takes the need for buying normal tickets away.
