Hi there!

Yes I think a JR Pass would be a great choice, here's why:

Narita Airport - Tokyo ¥ 3,140
Tokyo - Nikko (return) ¥ 11,260
Tokyo - Kyoto ¥ 13,420
Kyoto - Fushimi Inari (return) ¥ 320
Kyoto - Arashiyama (return) ¥ 460
Kyoto - Mount Koya, covered up to Osaka ¥ 540
Koya - Osaka (this is the quickest route to Tokyo)
Osaka - Tokyo ¥ 13,950

For a total of ¥ 43,090 or ¥ 14,790 in savings as the 7 day JR Pass is ¥ 28,300. Note that you don't have to buy the Suica + NEX package. Also travel to Koya-san is covered up to Osaka from where you can take the Nankai Express to Koya, which requires an additional fare.

Have a great trip!
Daniel
