How best to use JR Pass?

Hi - I am travelling over 18 days in November, but a portion of that will be on an organised tour, with travel already paid for. Could you suggest how best to cover the train travel for the rest of my trip? Thank you so much!

30th Haneda to Tokyo
31st Tokyo
1st Tokyo
2nd Tokyo to Kyoto
3rd Tour (Kumano Ancient Trail)
4th Tour (Kumano Ancient Trail)
5th Tour (Kumano Ancient Trail)

To give you the best option, could you let me know what is included in the tour? For instance travel from Tokyo - Kyoto? Kyoto to Osaka or to Hiroshima?

Sorry - to clarify:

Travel included in the tour covers only 3rd - 9th, so all other travel listed will be independent.

In that case, you'd be looking at:

Tokyo - Kyoto ¥ 13,800
Kyoto - Osaka ¥ 560
Osaka - Hiroshioma ¥ 10,430
Hiroshima - Miyajima (return) ¥ 1,180
Hiroshima - Uno (for ferry to Naoshima) ¥ 6,550
Uno - Tokyo ¥ 17,860

For a total of ¥ 50,380 total or ¥ 36,580 for the last 7 days. A 14 day JR Pass is 46,390 and a 7 day JR Pass is 29,100. Meaning you can make savings with both pases, although using a 7 day JR Pass for the last 7 days will save you slightly more.
