Hello there,

That's quite an itinerary and I think it works wonderfully well for a first time visit to Japan. To start with transportation, while you cover many places, normal ticket prices are below the price of a JR Pass and thus it would be better to buy normal tickets as you travel. You can however make savings by buying local day passes, such as for the Tokyo Metro or the Hakone Free Pass for in Hakone. In Kyoto there's a 500yen bus pass and Osaka as the Osaka Amazing Pass, also Koya has the Heritage Pass.

Here's a good website for Volunteer Guides generally you need to reserve at least a month in advance but I see you have enough time.

As for places to include or exclude, this is something you can best decide on your own. What I find amazing, may be dull to you. While you can only really find out by visiting places, you can get an good idea by reading about them online.

One other tip, for Kokedera you have to contact them by postcard before hand in order to make a reservation. You may use this website. Although I don't have any experience with them.

Hope this helps,
Daniel
