Could you please let me know if these journeys are covered under the JR pass for my trip in May:
Tokyo to Hakone
Tokyo to Hiroshima
Hiroshima to miyajima
Hiroshima to Matsuyama
Matsuyama to Takamatsu
Takamatsu to Naoshima
Takamatsu to Kyoto
Kyoto to Tokyo
And would it be cheaper to get several regional passes or just use the normal JR pass for the trip?

Hi James,
The JR Pass covers all rail travel between the places you want to visit, as well as the Ferry to Miyajima.
That said, you may still need additional local travel within cities and Hakone. The ferry to Naoshima is not included.
I don't know how long you will be traveling but a 14 day JR Pass would be a really good option for your trip.
