This means that you will make a slight saving off your basic initial itinerary over individual tickets (¥330). I plan to go Fuji-Q to visit the famous roller-coaster and haunted house, do u know how long does the train take from shinjuku to Fuji-Q? and how should i use JR to reach there? What time u will recommend me depart from Shinjuku is better?

From Shinjuku the total journey time including waiting for a connection at Otsuki is around 2 hours. From Otsuki you will need to use the non-JR Fujikyu line which will cost around ¥1350 each way.
