One the Hyperdia web page, for each route there are two charges: a fare and a seat fee. Are both of these covered in the Japan Rail Pass?

Hi there!

Yes both these charges are covered. The fare is the amount you pay for the travel distance, will the seat fee is the special fee you pay extra for fast trains like the Shinkansen and other limited express trains. The only trains that don't have a seat fare are local trains. However you won't have to worry about either as both are covered by the JR Pass :)
