Hi there,

Its a very long route from Haneda Airport to Nagasaki but fully covered by the JR Pass. The route looks as follows:

Travel from Haneda Airport to Tokyo station using the Tokyo Monorail + Yamanote line. From Tokyo station use the Tokaido Shinkansen to Shin-Osaka, there transfer to the Sanyo Shinkansen to Hakata station. At Hakata transfer to a limited express train bound for Nagasaki.

I recommend using a JR Pass for this full route and return to Tokyo before it expires, the cost of a one way ticket is ¥ 26,240, which is almost the cost of a full 7 day JR Pass. If you want to stay longer in Nagasaki, it would be more economic to buy a 14 day JR Pass than buy normal rail tickets.

Hope this helps,
Daniel
