Hello,
My question is the JR rail worth it for my trip?
I'll be arriving at Narita International 9/8 and will need to go to out hotel next to the Shinjuku station.
Shinjuku is our base from 9/8-9/10 (We plan on using the Yamanote loop and walking to most of our destinations like the Tsujiki fish market, and checking out Harajuku, and more) then we will travel to Kyoto (staying near the Nishiki night market) and will explore Kyoto 9/11-9/12, then will stay in Osaka on 9/13. On 9/14 we will take a flight from Kansai airport to Korea.

Hi there,

For your itinerary I recommend purchasing normal tickets. This because the price of normal tickets is below the price of a 7 day JR Pass.

A 7 day JR Pass would have been useful if you made a return to Tokyo.

is the JR Kansai pass a good idea since I'll be going around Kyoto and Osaka for 3 days?

The JR Kansai Pass is not really an interesting option for you. As it does not cover local travel within Kyoto and you need to do a significant amount of travel for the pass to pay off. It costs 1,500-2000yen per day. For instance a one way Kyoto - Osaka is only 560yen.
