Hello, I am going to Japan for ONLY a week (I know) in June, and have planned my itinerary as follows:

Tokyo (2 nights) to Hakone (1 night) to Kyoto (2 nights) to Tokyo (2 nights).
I would like to know which trains are included in the Japan Rail Pass that I am going to buy and if, once in Odawara, the Hakone Free Pass covers the train to Hakone itself. Please bear in mind that I'm looking for the fastest transportation as I have little time.
Then, which line do I take to Kyoto?
Are train fares to Nara included?

One more question would be: which area in Tokyo is more convenient for the stations i have to reach? Is Shijnjuku OK? What about Asakusa or Shibuya?

Hi Dani,

I would recommend a 7 day JR Pass for your travel. A normal return Tokyo - Kyoto will quickly make the JR Pass pay off. In addition it is valid for travel to Nara and also for local train around Tokyo and possibly even to the airport.

Travel from Hakone - Kyoto is pretty easy. First use local transport within Hakone to travel to Odawara station, here you can transfer to the Shinkansen and ride it directly in style and comfort into Kyoto.

As for staying in Tokyo, both Shinjuku and Shibuya are directly on the Yamanote line (the loop line that makes a circle trough Tokyo) and make for easy access anywhere in Tokyo. Asakusa is a bit more remote as it can only be reached by metro thus it may not be the best place to stay if you have a JR Pass.
