We wish to know whether the JR pass ticket of 279 dollar includes/ covers also the payment for shinkansen from Yokohama to Kyoto.
We would like to ask where do we get the ticket if we buy it on the internet for 279 dollars.
And thirdly, if we arrive to Tokyo , does the JR pass includes/ covers also a shinkansen to Yokohama?

Yes the JR Pass covers all Shinkansen routes, including travel from Tokyo - Yokohama and Yokohama - Kyoto.
You can place an order Online HERE we will send you an activation voucher by FedEx express. You can exchange this voucher for the actual rail pass once you arrive in Japan. Note that it is not possible to buy the JR Pass in Japan.
