Hi,

There is no bullet train to Nagasaki at this time, so you will need to change trains at Hakata Stn. Total time is a little less than 5 hours. You might want to break up the trip a bit and see some of Fukuoka - it is quite a city. The ramen there is famous and there are many ramen stalls (yatai) along the Naka River and Nagahama area.
Don't miss the Nanzoin Temple which is one of Japan's finest yet almost totally unknown to the outside world and completely free. See this site as a good guide. You can also see a lot of previews on the best there is to see here.

Nagasaki is actually one of the most delightful cities in Japan - some tourists make it there but comparatively few when you look at the crowds in Kyoto and Tokyo. The best sights are the Peace Park/Museum, Glover Garden, Dejima, and Koshibyo Shrine. Gunkanjima would also be well worth seeing, but it takes 3 hours. Be sure to try the chanpon and saraudon while there.
