Hi Daniel,
We are going to Japan for 2 weeks (Kansai Airport), and we already bought a 7 days JRPass tickets. Our schedule is

16/01/2016: OSAKA to TOKYO (our hotel at Osaka near Rinku Town station and Tokyo near Kayabacho station) so which JRPass trains should we go? we searched hyperdia.com it says

Rinku Town -take Nankai Ltd. Exp. Rapid 53 >>
Kansai Airport -take LTD. EXP HARUKA 24 >>
SHIN-OSAKA take SHINKANSEN HIKARI 528 >>
SHINAGAWA take Keikyu Main/Airport Line Rapid Ltd. Exp. for KEISEI-TAKASAGO >>
SENGAKUJI take Toei Subway Asakusa Line for KEISEI-TAKASAGO >>
NIHOMBASHI take Tokyo Metro Tozai LIne for NISHI-FUNABASHI >>
KAYABACHO

21/01/2016: TOKYO - KYOTO (Kayabacho station to NIJOJOMAE station)
KAYABACHO -take Tokyo Metro Hibiya Line for KITA-SENJU >>
AKIHABARA -take JR Yamanote Line(Outer loop) for OSAKI >>
TOKYO -take SHINKANSEN HIKARI 477 >>
KYOTO -take Kyoto City Subway Karasuma Line for KOKUSAIKAIKAN >>
KARASUMAOIKE -take Kyoto City Subway Tozai Line for UZUMASATENJINGAWA >>
NIJOJOMAE

24/01/2016: KYOTO - OSAKA
Use JR special rapid, or 'Shinkaisoku' (Osaka - Kyoto) - normal ticket

Our question is: is this the simplest way to go? if not please advise. And, do we pay any extra fee for that? do we need to make a reservation seats in advance?

Hi Nguyen,

The route you found in Hyperdia works but it includes several non-JR lines and you would have to pay extra fares.

I looked up the best route and recommend the following: Kayabacho is a Metro Station in Tokyo, the closest JR station is Hatchobori and I recommend taking the train there instead. You can walk from there to your hotel. This would give the following route.

For your route to Kyoto, take the train from Hatchobori to Tokyo station and the Shinkansen from there. See this route.

Both these routes are completely covered by the JR Pass. Seat reservations can be made on the day of travel.

Thank you for your quick response. As your suggested, I changed my route to Hatchobori (Tokyo) and found out this route:

RINKUTOWN -take JR Kansai Airport Rapid Service for TENNOJI >>
TENNOJI -take Osaka City Subway Midosuji Line for SENRICHUO >>
SHIN-OSAKA -take SHINKANSEN HIKARI 504 >>
TOKYO -take JR Keiyo Line Rapid for SOGA >>
HATCHOBORI(TOKYO)

Transfer only 3 times, wow, it's wonderful. Please advise if it is correct. And do I have to pay any extra fee? or all the trains/metro is covered by JRPass?

For the route to Kyoto, also an amazing route with 1 time transfer. After I get off at KYOTO, should I take the Kyoto City Subway Karasuma Line for KOKUSAIKAIKAN to KARASUMAOIKE then take a Kyoto City Subway Tozai Line for UZUMASATENJINGAWA to NIJOJOMAE (near my hotel?) do you have any suggestion for that?

Hi Nguyen,

The JR Pass does not cover the Metro/Subway, so you do have to buy these tickets. To Kokusaikaikan and also if you want to use the Osaka City Subway Midosuji Line. Please refer to the 1st route I posted to avoid using the Osaka City Subway Midosuji Line. Though this won't cost much.
