Yes, you have 2 options for Mt Fuji: 1) Hakone Kawaguchiko is the main starting point for hiking up, and is a lovely location to view the mountain from. Hakone is an onsen area with great views of Mt Fuji. For Hakone, you can use the JR Pass to get as far as Odawara (sample itinerary. From here you must get the non-JR Odakyu train up to Hakone area. I reccomend the Hakone free pass for this. For Kawaguchiko, you can use the JR Pass to get as far as Otsuki. From here you will need to get the non-JR line to Kawaguchiko.
Yes, this will be no problem.
The JR Pass is valid for all of these trips, so you can cover them all on 1 ticket.
