In July I am visit Tokyo but I plan to go to other places such as Yokohama,Chiba, Mt Fuji, Aizu Wakamatsu and Ibaraki, Would the standard JR pass cover these areas?

Hi there!
The JR Pass would cover all of these places, the Fuji may require you to travel partly on a non JR line. This however depends what approach you use to visit Fuji. The Wiki Travel page about Fuji does a great job about explaining this.
