we are planning to do a round trip from Tokyo to Kyoto, Nara and Osaka and back to Tokyo and another trip from Tokyo to Matsumoto and back to Tokyo while touring in Japan. We have relatives living in Tokyo so some day trips will be by car.
What would be the fares if we didn't have the JR Pass or would we save by having the JR Pass?

A JR Pass would certainly be useful if you made a round trip Tokyo - Kyoto and Tokyo - Matsumoto within 7 days.
Here are ticket prices without the JR Pass. All fares are for a one way trip, note that prices for a return are simply double.
Tokyo - Kyoto ¥ 13,600
Tokyo - Matsumoto ¥ 6,900
Travel within Kansai is not expense here are some examples.
Kyoto - Osaka ¥ 560
Kyoto - Nara ¥ 710
